The 'Acquisition Folder' where original FITS files are created into is only a temporary storage place for image files i.e. when the image processing has finished these original FITS files will be deleted from that folder. To preserve original FITS files the user can enable the 'Archive Original FITS Files' option in the settings. This will copy original FITS files to the given folder as part of the image processing task.

It is also possible to archive each image into sub-folders for the night they have been taken in. The user can also specify a prefix to be used for daily sub-folders.
